The Brit was taken all the way to a third set tiebreak but managed to pull through 5-7, 6-3, 7-6(3) in two hours and 27 minutes.
A pair a breaks started out the contest before Edmund was able to gain the advantage. The 20 year old served for the opening set but was broken back at 5-3.
The British number three would lose serve again at 5-5 in a surprising turn around. The Spaniard successfully serve out the set to give himself a 1-0 lead.
The second set was all Edmund. He earned a double break but once again the Yorkshireman failed to serve out the set. Luckily for him he had a second bite of the cherry was able to see it through 6-3.
The third set was a tight battle with neither player surrendering a break of serve. The match would be settled with a final set tiebreak and that is where Edmund took control. The Brit earned a double mini break before converting the first match point on serve.
The Brit will now face third seeded Berdych in his first ATP quarter final. This another milestone to add to his first top 50 win against Martin Klizan in round one.
Berdych will be a far bigger test than any of his opponents thus far. The Czech has been a consistent top eight player for many years and rarely loses to players outside the top 20. He hits flat and hard off both wings and possesses a big first serve.
Berdych has not dropped a set in 2016 so far and easily dispatched Damir Dzumhur 6-0, 6-4 in his second round clash.
World number one Novak Djokovic dropped only four games in an easy 6-2, 6-2 victory over Fernando Verdasco. He will face Leonardo Mayer in the quarter finals.
Rafael Nadal was also victorious today, 6-3, 6-2 over Robin Haase. The Spaniard will meet Andrey Kuznetsov in the last eight.
Berdych and Edmund are scheduled on court at approximately 17:00GMT on Thursday.
